Most alarm issues are attributed to one of the following:
1) Alarm panel is not in series with the other phone jacks. 2) Alarm is calibrated to copper voltage (52VDC). FiOS is 48VDC.
I am betting on the former, since you first noticed something wrong when dial tone moved from cable to copper. Most alarms need to take control of the phone line and that cannot be done unless it is in series with the rest of the wiring.
There are posts that should still be here discussing how to check wiring, and also about other alarm systems and how they interact.
The biggest possible hurdle is if your alarm provider thinks your service is VoIP. It's not. Period.
