It's typically not recommended to run the wires under the carpet, but if you do, try to place them in an area that will get the least amount of traffic.

Pretty much any speaker wire will work just fine, 12 or 14 gauge will be more than adequate. Most speaker systems ship with wire that can be used, although it is typically a smaller gauge wire. But it also works fine.

For a 5.1 system, you will have two wires to run for the rear speakers and two wires for the front speakers. The center channel will run from the AVR to the speaker above or below the TV. The sixth wire, for the sub, is typically a single cable with RCA connectors on the ends (assuming a self powered sub).
